The cloning sites are actually the specific unique recognition sequence for a particular restriction enzyme, so as to link the foreign DNA with the vector DNA to create a  recombinant DNA molecules, (l) These sites are important for joining of DNA fragments of vector and alien DNA. And also multiple recognition sequences for a particular  restriction enzyme within a DNA or vector will complicate the process of gene cloning.

The two cloning sites in pBR322 are Bam HI of tetracycline resistant gene and Pvu I of ampiciMies resistant genes.
